I have noticed issues with manipulating selections. These issues seems to be present for me in both the current stable release and the pre-release.
- After making a selection and ctrl-dragging the selection away, undoing does not return the moved selection to it's original place, it simply deletes it.
- Using Ctrl+T to transform selections seems to randomly merge content between layers. I have not found a specific pattern to this yet.

It could be related. But the issue I describe happens even when you're not cutting and pasting.
