Yes, this seems to be a limitation of the Adobe Air clipboard. I haven't found a way around it except for when you copy and paste within the program.
Pasting data copied from photoshop loses transparent pixels.

If I copy an image in photoshop and paste it into pyxledit, the alpha channel gets lost and I end up with a white box around the image.
