"Replace Color" sometimes fills transperancy with black

When I try to go and manage a color on my pallet with right-click>replace color, it will sometimes fill every transparent pixel on every layer with black.  For now, I'm just trying to avoid using pure black, so I can magic-want and delete all the black fill.  That's a pretty short term solution, so I hope this can be fixed.
