When you duplicate a tile and add it to the "tiles" window you also map the selected tile. To unmap a tile and therefore avoid applying changes to all duplicates, all you have to do is to ctrl+click or cmd+right-click on the tile you want to unmap.
You can enable "show tile indices" to see which tiles are mapped. The setting can be found in the view tab.
