While you have the trunk selected, press ctrl+c or go to edit->copy in the top panel. Create a new layer and drag it below your bush layer, then paste your selection using ctrl+v or edit->paste onto that layer.
Remember to erase the trunk from the bush layer afterwards.
You don't have to create a new layer for every occasion you want something beneath something else, you can just use one layer.
