Custom Layering for Specific Frames

Is there a way to assign a custom layering order to a specific frame in an animation? I find that I have to reverse the layering on my left and right views in order for the layering to be correct, however, I can't find a way to export an animation like this. Does anyone know what to do? Thanks.
